About TOR in particular:
- Does it undermine one's anonymity to have a non-TOR protected program (such as Bitcoin, a podcatcher, or an instance of normal FireFox) running at the same time as TorBrowser?
- Just how much can an ISP know about what you're doing on a hidden service?
And finally:
Is it possible to use both TOR and a VPN at the same time? Are there free VPNs that would work well with TOR, and if so, which ones would you recommend?

Your Tor connection goes through an https encrypted tunnel --> entry Tor node --> random middel Tor relay node --> random Tor exit node
It is encrypted all the way to the exit node. If you are using an encrypted connection such as ssh or a connection to a https website it is safe (in general). Otherwise it can be possibly intercepted by a bad tor exit node.

Nothing, they will know you are using Tor and how much data you are pushing through it and that is all.
