In the HTTPS Everywhere drop down on the upper right corner of the screen, in the Enable / Disable Rules section, what all do I need to disable? I thought they disabled Java automatically, but when I got to looking around found it was enabled. Still figuring this out and I know there are dozens of other things that I need to go over, but I was wondering about this section in particular right meow. Alright, thanks!
----Alright, I got to looking and why the F does the US Military have a check mark while the US Government has an X?? Whatever the checks and X's mean shouldn't those two have the same one!??

I think you're getting java and javascript confused. They have nothing to do with each other.
and also maybe the functionality of https everywhere with noscript.
Noscript blocks javascript on all sites, so long as you enable this. You can then selectively allow javascript on sites you trust. It's a good idea to not trust anything you don't absolutly need to (freedom host, for example).
https everywhere forces given websites to use https (security) instead of http. The fact that it is "enabled" for "java" means when you go to www.java.com it will connect using a secure connection (a good thing).
