I'm skeptic about these deep web levels. If it's something so secret, how we know about the existence?
And of course if it's something top secret, you will never buy a pass to enter (mainly for 5 bitcoins) and you will not enter solving a puzzle. Probably you have something interesting to the veterans and the right personality (which they will check thoroughly) to be part of it, so they invite you.

and I understand how it works! There are a ton of naive people out there that know absolutely nothing (or very little) about how the Internet works
If you have a fundamental understanding of routing and switching you can instantly pick apart the deepweb.wikia.com article linked above
and then identify what is truth (or could in the realm of reality POSSIBLY BE TRUE) and what is NOT truth (and could not in the realm of possibility BE true)
the article even makes multiple references to the raptor jesus and the 'velicorapture' or something
it's all bunk.. but reading it is kind of fun

I agree, not that it's 'likely'.. but that it is exactly as he says.
edit to add: Most major companies that are communicating on the Internet (sql, rdp, ssh, telnet even!, ftp, http, https, cifs) are doing so via ipsec tunnels
or sometimes the data is being sent using proprietary protocols and/or wan optimizers which speak proprietary protocols.
