I do think it is most likely that the SR2 admins simply took the bitcoins themselves, but your linked post is inaccurate. A transaction malleability attack could plausibly steal bitcoins if the target is only verifying transactions based on the acceptance of the original transaction ID in to the public ledger. See here for a more thorough explanation.
