I want to start off by saying i could be completely wrong, excuse my
ignorance but here is what happened a short time ago....
Having $7k in my account during the time Nucleus went down I started
digging around the Nucleus Wallet just looking at things and following
trails etc. I don't know much about how the block-chain works or anything
but basically i went onto the Nucleus Wallet.
(https://www.walletexplorer.com/wallet/NucleusMarket/addresses), and clicked onto the top link, the wallet containing 159btc. I assume this to be the Admin/boss wallet. From here i will label the instructions in number form from where i went and what happened. I tried adding this post with links on every step, but it was automatically removed, so if links are needed i will add if a mod somehow lets me. :)
1. Click on top wallet address containing 159 bitcoin.
2. 3rd down on the transaction list you'll see +159, click on the transaction ID.
3. On the left is says "Inputs". Click on the middle transaction. It is an amount of 83.5.
4. Second down it says +83.5. Click on the transaction ID of this one.
5. In "Inputs" should be an amount of 285BTC, click on this transaction ID.
6. This is where it gets interesting. Scroll right down to the bottom. The very first transaction is dated to 2013-03-12. It says +1881.32 BTC. Click on the transaction ID.
7. Click on the transaction ID in inputs. Amount is 1881.32BTC
8. Second down should be +1881.32btc. Click on the transaction ID.
9. Click on the input wallet. amount is 1881.32btc.
10. Third down the list will be an amount of +3750btc. Click transaction ID.
11. Fourth from the bottom should be a wallet address with the amount 530btc. Click the wallet.
12. Now on the very bottom there should be an amount of +530 bitcoin. Click the transaction ID.
13. In inputs there is an amount of 531 bitcoin. Click wallet address.
14. Second one is +531 btc. Click transaction ID.
There it is. You hit SilkRoadMarketplace as the sender. From here there
are 17 inputs, many with similiar amounts.
I'm a complete noob when it comes to this stuff, as I only started out
of curiosity today, but does this mean that somehow that many of the
coins from the original SilkRoad have ended up on the biggest address in the wallet of
NucleusMarket. Can anybody with more knowledge than myself chime in here
and correct me or have i stumbled across something....

I think you've traced the coins to an exchange, then looked for another DNM's deposit into that exchange, and then erroneously concluded they're connected.
Even if they are connected it could easily just be someone that had BTCs on one marketplace, but decided to move them to another.
